The first went as smooth as can be, I just tapped on the rod with the 3lb hammer until it gave in and ultimately made a nice clean hole dead center in the baffle. While doing the second baffle I thought everything was fine until I looked in to the rear of the pipe... evidently the steel rod got a wee bit close to the factory port and it collapsed the baffle between it and the hole I made. In short, there is about double the opening in one baffle as compared to the other.
Is this a problem? Will this harm my engine? Should I just try and make the "good" hole bigger to match more closely or just leave it alone? Thanks for the help!

Dave!!!

I was told by a Triumph mechanic that unless that are drastically different then there wont be an issue. However, I was advised to try and get the holes as close as possible in size to keep the engine as balanced as possible. I put the rod back in the punched the one side a bit larger so now there is no difference in size at least to the naked eye. As I peer in to the rear of the pipes it does look like I've gotten them as close as can be.
This was sort of those no brainer' questions that I should have/could have answered myself but figured I'd see what the consensus was.
The bike sounds great, the lower rumble and slightly louder roar is nice to have.
